Janeway in the center seat of the newest version of Star Trek: Voyager's eponymous starship is apropos, compared to the idea of Janeway taking over Admiral Jean-Luc Picard's (Patrick Stewart) old job.
In an interview with IGN, Star Trek: Prodigy showrunners Kevin and Dan Hageman discussed their process of deciding what direction to take Admiral Janeway and Captain Chakotay's characters after Star Trek: Voyager. Dan then recalled presenting Kate Mulgrew with the idea that Janeway could take command of the Starship Enterprise, but Mulgrew was "not thrilled". Read Dan Hageman's quote below:
There was a moment where we were playing with the idea that [the ship] could be the Enterprise instead. We [asked] Kate, ‘What do you think if you're the new captain of the Enterprise,’ and she was not thrilled,” he laughs. “She's like, ‘I'd rather it be the Voyager.’

Star Trek: Picard established what happens to the Sovereign Class USS Enterprise-E after Star Trek: Nemesis - to a point. According to Star Trek: Picard's backstory, Captain Picard accepted a promotion to Admiral and the mission to lead the United Federation of Planets' rescue of the Romulan people from their son going supernova. Worf (Michael Dorn) became Captain of the Enterprise, but at some point, something happened to the USS Enterprise-E that the Klingon contends, "Was not my fault!"
Star Trek: Prodigy season 2 takes place in 2384 and 2385, but it's unclear if the USS Enterprise-E is still active at this time.

Mulgrew understands Janeway's legacy is tied to Star Trek: Voyager, and it was more fitting and resonant for Kathryn to lead a new version of the USS Voyager in Star Trek: Prodigy season 2. And, after all, Star Trek: Voyager's legacy intertwined with the Enterprise's anyway when Seven of Nine (Jeri Ryan) becomes Captain of the USS Enterprise-G in Star Trek: Picard season 3.
